If you're deploying the solution from within visual studio there is a file called "RegisterFile.crmregister". This is just a xml file that is used to register the projects withing your solution to dynamics. In the XML, each assembly has a IsolalationMode property that needs to be set to IsolocationMode="Sandbox".

Here is an example:
<?xml version="1.0" encoding="utf-8"?>
<Register xmlns:xsi="http://www.w3.org/2001/XMLSchema-instance"
          xmlns:xsd="http://www.w3.org/2001/XMLSchema"
          xmlns="http://schemas.microsoft.com/crm/2011/tools/pluginregistration">
  <Solutions>
    <Solution Assembly="YourSolution.ManipulationLibrary.dll"
              Id="00000000-0000-0000-0000-000000000000"
              IsolationMode="Sandbox"
              SourceType="Database">
      <WorkflowTypes>
        <WorkflowType FriendlyName="Match"
                      Name="Match"
                      Description="Finds a match."
                      WorkflowActivityGroupName="Strings"
                      Id="00000000-0000-0000-0000-000000000000"
                      TypeName="YourSolution.ManipulationLibrary.Strings.Match" />
      </WorkflowTypes>
    </Solution>
  </Solutions>
  <XamlWorkflows />
</Register>
